There is an explanation too bad it's in the Animatrix, the least watched and most expressive form of the Matrix. They are trying to free more people from the machines. I can't remember it being specifically mentioned in the main three movies other than the Neo Fanboy saying he rescued him.

In the original Matrix during the Woman in the Red Dress sequence he says that every mind they haven't freed can be an agent. And in 2/3 you basically find out that there's always someone trying to leave, so by the end the machines say OK people can leave if they want. But then...
