The RAT is out! 🐀 Our new Read Annotation Tool integrates taxonomic signals from MAGs, contigs, and reads from #metagenomics 🧬 into one microbial community profile with great sensitivity and precision. Read the article at www.nature.com/articles/s41.... 🧵 (1/5)

We finally put it together! The first ICTV #Virus #Taxonomy Challenge provides a dataset of thousands of contigs from diverse viruses, asking bioinformaticians to classify them in an automated, reproducible way. See: ictv-vbeg.github.io/ICTV-Taxonom... - tell your bioinformaticians and colleagues!

0.17% of GDP I know the Government's "goal" of 3% GDP in R&D is supposed to be generated largely by business (*cough*fantasy*cough), but at some point it's gonna have to invest directly. No R&D = no discoveries, innovation or understanding = a feeble, fragile economy & society.

I’m honestly dumbfounded that the ICTV appear to have classified SARS1 and SARS2 as the same species: Betacoronvirus pandemicus. How is that in any way useful? ictv.global/report/chapt...

AMPSphere published in Cell! We obtained nearly 1 million novel antimicrobial peptides from the global microbiome! In vitro testing showed that at least 79/100 are true positives (with 63 targeting of of the nasty ESKAPEE pathogens) 🔎 microprotein

This one for microbiology did the rounds a few years ago (no idea how up to date it is). I'm sure there will be at least a few microbial bioinformaticians in there to get started. docs.google.com/spreadsheets...

People know that “shark nets” at beaches aren’t physical barriers to kindly discourage sharks from approaching the beach, but regular nets that kill everything, including but not limited to sharks, right?

From today's talk by Forest Rohwer, who gave the Roger Hendrix memorial lecture. The ratio of viruses to bacteria is likely as important as the ratio of predatory fish to primary grazers as an overall index of coral reef health. 🧪🧬bmcbiol.biomedcentral.com/articles/10.1186/s12915-023-01571-9

I’m fascinated by this result! I always double-check my grades for any biases after long grading sessions (like, statistically, I have an R script) try to shuffle whenever I can When I have detected a bias it’s that I get progressively more lenient as I go, have to go back and fix the first ones

If you pay for ChatGPT plus, you could try out my new IQ-TREE helper:

It's at the point where I think it *might* be useful, but I'd appreciate feedback either way. Still working on it.

As always, double check. No guarantees.

Yes, we do this too for phages. Infect the bacteria and wait a little for the latent period to pass, and then freeze the infected bacteria. Then warm them up and plate to get plaques later.

I am an inhabitant of AirSpace. I am those coffee shops and completely recognize that feeling – ”that slight separation from reality that happens when the plane takes off, or the clean burst of anonymity when opening the door of a hotel room for the first time.”
